Thanks for the brief but captivating sushi. The mathematical modelling book is really great. I sat up until 3 am. Thoughts: In your appendix on Graphical and Mathematical software, why not think of "life," as the simulation running the bio-program? Why not, because the algorithms, time series, approximations, and non-linear equations are all based in mathematics? I postulate that mathematics represents a desire for a single truth, asymptotically perhaps but ideally, a real truth. Biology is based on non-truth, deception, deceit, obfuscation, misinformation. NO, I am not nuts.
Grabbing and making use of the others (prey) free-energy is an essential biological (I can't discount purely physical systems but that's for a dinner conversation) imperative. Needed and used as a method of survival. For the agent to protect itself it needs Alice and Bob-like behavior and all its permutations. Protection from viruses, it might engage the same methods: add junk, encrypt, have third-party verification, etc.
Unfortunately, computers don't lie they merely generate some errors. I want to build a computer that will lie to me. (A female Turing machine)
